The features and tools available in Image Cross Section mode are the same as in
Image
Regions mode
with these exceptions:
• COLLECT Regions and CLEAR Regions buttons are unavailable
• Manual Regions, Auto Regions, Region Queue, and the Time-Based Collect Setup are
not applicable
• Transparency bar is not applicable
Live Spectrum Mode
In Live Spectrum mode, a spectrum can be acquired at any location in the mosaic pane by
clicking the location. Use Live Spectrum mode to view and search spectra acquired at any
location on a sample and to optimize acquisition settings for acquired spectra.
The spectrum is acquired at the current focal plane. These additional focusing options are
available:
•
button. Performs spectral auto focus to maximize height of displayed
spectrum by changing the sample focus.

, each time you click in the mosaic pane to acquire a
spectrum, the software moves the stage to that location and performs a spectral focus
before it acquires the spectrum.
• Video Auto Focus mode. If the Auto Focus On/Off indicator is on and focus type in Auto
Focus Settings is set to

, each time you click in the mosaic pane to acquire a
spectrum, the software moves the stage to that location and uses the stored Z-axis (focus)
position to acquire the spectrum.
Note
When acquiring cross sectional image data, it is helpful to use one of these
techniques to estimate the number and thickness of the layers in order to optimize the
Y and Z position of the cross section for the final analysis:
• In Image Cross Section mode, acquire a preview chemical image with a large
Image
pixel size
setting. This provides a quick view of the entire sample which can be used
to estimate the thickness and to view and analyze the spectra in the different layers.
Keep in mind that the focus position is the midway point in the Z-axis travel (click a
position in the chemical image to adjust it).
• Use
Live Spectrum mode
to acquire, view and search individual spectra in each focal
plane. This provides information about the materials present in each layer and their
approximate depths. This information will help you determine the height of the
preview box needed to capture the layers of interest in the acquired chemical image.
This method is detailed below in the steps to acquire a cross sectional image.
